You can use Exchange Server SP2 version of Migration Wizard for migrating mailboxes from servers in an organization to a separate Exchange Server environment. However, the Migration Wizard is not a fully-featured account migration tool. There is a set of task that Lotus Notes does not perform:
Clean up or remove mailboxes in the organization. The original mailboxes in the source organization continue receiving message even after the migration process is complete. You need to delete the original mailboxes or configure other recipients that point to new mailboxes hosted in the target Exchange organization.
Migrate Custom recipients; the Migration Wizard creates contacts from custom recipients.
The Migration Wizard does not preserve ACLs to other mailboxes or public folders. If in case after migration, mailbox owner updates his/her profile to refer to new mailbox in target Exchange organization, they will not be able to connect to mail resources in original (source) Exchange 5.5 organization.
