Make sure that the bid includes a detailed cost breakdown so that you know how much they are spending on materials and labor. Ask them how long their warranty period is and make sure that they are fully insured. If you have any concerns, check with your local better business bureau to see if there are any complaints lodged with them.
It can be tempting to simply hire the lowest bidder, but this is a risky move, and could prove to be a false economy. If you are considering working with a company that provided a low bid, ask them for more details about how they arrived at the bid, and do a full background check on them. Call their past customers and make sure that they are still happy with the work that was performed on their property. In many cases the companies that provide low bids either use substandard materials, or quote low then add extra charges when they run into "problems" during the building process.
Before any money changes hands, get a full formal contract from your chosen commercial roofing company. This should include not just the cost of the job, but also detailed time scales, a warranty, a limit on any additional charges that they may levy for unexpected issues that they run into, and details of who is responsible for cleaning up the site afterwards, disposing of waste, and other details. You may feel that a contract of this nature is excessively detailed, but it is useful to have in the event of any disagreements.
Try to hire a reputable local contractor rather than a contractor from a large chain, because supporting local contractors is good for the economy, and you are more likely to get personal, high quality service from a local business.

It is better to have someone that is a smaller business, that has a good reputation, and that will stand by the contract that is made.
